If so, it seems sort of awkward - how do you keep your super neighbor from harvesting things you don't want harvested? I know you could make the farm private, but that seems excessive; are there any other options?

I'm afraid the only way to keep your crops safe is making that farm as private. If you have a quest farm, then you could use it to plant crops you need for your quest and place there, the animal sheds you dont want to be harvested using the Harvest all button. Then your quest farm can be set as Private.
When you set a neighbor as Super Neighbor, they can do any job available on your farms when visiting them.
