Hi Edmo,
No it is not mandatory for you to play the Super Facility. You will not lose any of the products from your facilities. If you don't open the Super Facility Manager to start your facility then the game will not choose one for you.
If you do open the manager and start a facility then it will accumulate products according to the rules, but they do not cost you any ingredients or money. If you don't sell them then they will disappear at midnight your time each day.
